The main antagonist was Ra's al Ghul, definitely.
Crane was merely a puppet.

So tell me something about the Joker.

One word: Mastermind. Scripted beautifully and played by perhaps the most suitable actor for such a role. Art at its best.

Considering the lame things that villains do, he was an evil genius.
